What is up with all the Thunderball variations?

This is something that has bugged me for a long time. Why are there so many different music, line, and other differences in Thunderball? I've always thought that it stems from the legendary 4 hour rough cut that Peter Hunt supposedly had to cut down to size.
Examples: "Sorry old boy, better luck next time"/"Now you can tell about the one that got away."
Manta ray line during search for Vulcan that is mistakenly said by Pinder.
Musical cues at end either being JB theme or Thunderball instrumental.
The UE DVD has the theme at the end on every soundtrack, but on the 5.1 there's the old boy line. Yet the restored English mono has "now you can tell"! WTH? The 35mm CinemaScope print I saw last year at the Belcourt theater in Nashville had "now you can tell", the manta ray line, and Thunderball over the end credits. Then it ended with the Lowry restoration tag.
The DVD includes "alternate versions of Thunderball" as a featurette with all these differences, but makes no reference as to why they exist.
