There are a couple of Bondian moments that I particularly like, probably because they are not such obvious direct nods to the past as adjusting the cuffs and the DB5 reveal are. Not that I am complaining about them, certainly not.
Bond raises a glass to Severine's bodyguards just before the fight in the casino. I also like the way he points at them as though he is counting. Another favourite is when Bond runs along the platform and jumps on to the back of the tube train. The comment from the onlooker, "He's keen to get home" amuses me. It's not the line itself as such but the way it is said.

I really like the casino scene, and especially Bond's conversation with Serverine. Silva's entrance was excellent along with the banter that followed, and I was enchanted with the entire third act, Home Aone and all. I would have been crazier about the pre-title sequence if I hadn't seen it 50 times before in trailers. (this has been mentioned by a few AJBers already)

Also, loved the whole scene in and around the lodge. This may be totally sacrilegious, but it felt like Bond morphed with MacGyver.

When Bond is on the little bridge (over the Komodo dragon pit) and he's facing the 3 henchmen... he pauses, and puts his hand up, as though to say something...then he sweeps up the case, and fights the men.
It was the slight pause, and raised hand mannerism that was very Connery.... and Bondish -{
Also, when Bond is on the back of the tube, and asking the suprised driver to let him in.... then the line "health and safety... carry on" - Very Bondish! -{

I agree with a lot of these moments listed, but one that hasn't been mentioned reminds me of Fleming's Bond. The whole "Ejoying Death" sequence shows what a lonely character Bond really is. This has ocasionally made it into the films, mostly from Dalton on (althogh it sometimes felt shoe-horned in during Brosnan's tenure). I think Craig conveys it brilliantly - literally without any dialogue - from the girl in the beach hut, to the drinking contest with the scorpion, to the quiet drink at the bar before hearing the news about MI6. This isn't my "Bond Moment" from SF (that would probably be either the cufflinks or the DB5 machine guns) but nobody has mentioned the beach scene(s) yet.
Yeah I also liked the scorpion scene. Also the silhouette fight and the shaving scene! And of course the opening titles.. after no gunbarrel and a dissapointing PTS, i thought 'finally the bond films starts'
One of the best things about Skyfall is the way it explores Bond's character, rather than trying to be a 'Bond film'. From the whole 'Enjoying death' scene to the scenes in the new MI6, and into Scotland. And having the final scene set in his childhood home makes it so... personal. DC briiliantly conveys Bond's toughness and his vulnerability/melancholy, which are all aspects of Fleming's Bond in the later novels. Bond is a much more three-dimensional character in Skyfall.
My "Bond moment" in Skyfall was that weird komodo dragon sequence in Macau.
While Casino Royale and Quantum of Solace kind of busied themselves with faster, grittier violence, it was kind of refreshing to see this singular moment of Bond brawling a huge thug in a den of vicious reptiles. Within that scene, I was transported back to the lightweight hijinks of the Moore/Brosnan eras; I wasn't even sure I liked it when I first saw it, but the more I think about it, the more convinced I am that it was a fine choice for the film.

There are quite a few, but definitely when Bond walks into the outer office at the end. Seeing the coat rack next to the door, I finally figured out that it was Moneypenny all along.
